A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. Further efforts should focus on identifying the etiology of the SARS-associated virus and ruling out conclusively the existence of otherpossible SARS-related pathogen(s). | QIN E'de ZHU Qingyu YU Man FAN Baochang CHANG Guohui SI Bingyin YANG Bao PENG Wenming JIANG Tao LIU Bohua DENG Yongqiang LIU Hong ZHANG Yu WANG Cui LI Yuquan GAN Yonghua LI Xiaoyu L Fushuang TAN Gang CAO Wuchun, YANG Ruifu Institute of Microbiology and Epidemiology, Chinese Academy of Military Medical Sciences, Beijing 100071, China WANG Jian, LI Wei, XU Zuyuan, LI Yan, WU Qingfa, LIN Wei, CHEN Weijun, TANG Lin, DENG Yajun, HAN Yujun, LI Changfeng, LEI Meng, LI Guoqing, LI Wenjie, L Hong, SHI Jianping, TONG Zongzhong, ZHANG Feng, LI Songgang, LIU Bin, LIU Siqi, DONG Wei, WANG Jun, Gane K-S Wong, YU Jun & YANG Huanming* Beijing Genomics Institute, Chinese Academy of Sciences, Beijing 101300 National Center for Genome Information, Beijing 101300, China | 2003 | Chinese Science Bulletin2003,48,10: | 121
Outcomes in refractory diffuse large B-cell lymphoma:results fromamulticenter real-world study in China显示文摘Background:Diffuse large B-cell lymphoma(DLBCL)patients refractory to rituximab-based immunochemotherapy have a dismal prognosis. However, the definition of refractory DLBCL remains inconsistent and no large cohort study data is available from Asian countries. To validate the definition and outcomes of refractory DLBCL in China,we conducted a multicenter, retrospective cohort study. Methods:The REtrospective AnaLysis of Treatment REspoNse of refractory DLBCL(REAL-TREND)study was performed using real-world data from 8 centers in China.DLBCL patients with curative intent were included in the REAL-TREND dataset.Overall survival(OS)was estimated using the Kaplan-Meier method and compared by the log-rank test.Due to heterogeneity in response rates among different centers, the response rates of refractory patients were pooled using random-effect models.Multivariate survival analysis was performed using the Cox regression model. Results:A total of 2778 DLBCL patients diagnosed between January,2010 and December,2015 were enrolled to this study. After validating previous definitions, the SCHOLAR-1 study was most suitable to define refractory DLBCL.The estimated 5-year cumulative incidence of refractory patients was 20%(95% confidence Interval[CI]=18%-22%).After the determination of refractory disease, overall response rate and complete remission rate were 30%(95%CI=22%-38%)and 9%(95%CI=4%-15%),respectively.Patients with either no response to immunochemotherapy or relapse within 12 months after stem-cell transplantation had inferior survival with a median OS of 5.9 months(95%CI=5.5-7.1 months)and 2-year OS rate of 16%(95%CI=12%-20%).International prognostic index score 4-5(hazard ratio[HR]=2.22;95%CI=1.47-3.35),central nervous systemrelapse(HR=1.43;95%CI=1.04-1.97),and best response status(HR=2.68;95%CI=1.42-5.03 for partial remission.HR=5.97,95%CI=3.21-11.11 for stable disease/progressive disease)were independent unfavorable prognostic factors. Conclusions:This is the first large-scale Asian cohort study focusing on outcomes of refractory DLBCL.The definition of the SCHOLAR-1 study identifies patients with homogenously inferior survival, thus is appropriate to select refractory DLBCL.Due to poor clinical outcomes in the rituximab era, patients with refractory DLBCL may be potential candidates for novel treatment modalities. | Shuo Wang Li Wang Jianda Hu Wenbin Qian Xi Zhang Yu Hu Qi Zhu Bobin Chen Depei Wu Chung-Chou H.Chang Pengpeng Xu Xiaoyun Zheng Juying Wei Yao Liu Guohui Cui Yong Tang Yan Ma Haiwen Huang Hongmei Yi Weili Zhao | 2021 | Cancer Communications2021,41,3: | 10
Simulated Sensitivity of Ozone Generation to Precursors in Beijing during a High O_(3) Episode显示文摘This study uses the WRF-Chem model combined with the empirical kinetic modeling method(EKMA curve)to study the compound pollution event in Beijing that happened in 13−23 May 2017.Sensitivity tests are conducted to analyze ozone sensitivity to its precursors, and to develop emission reduction measures. The results suggest that the model can accurately simulate the compound pollution process of photochemistry and haze. When VOCs and NOx were reduced by the same proportion, the effect of O_(3)reduction at peak time was more obvious, and the effect during daytime was more significant than at night. The degree of change in ozone was peak time>daytime average. When reducing or increasing the ratio of precursors by 25%at the same time, the effect of reducing 25%VOCs on the average ozone concentration reduction was most significant. The degree of change in ozone decreased with increasing altitude, the location of the ozone maximum change shifted westward, and its range narrowed. As the altitude increases, the VOCs-limited zone decreases,VOCs sensitivity decreases,NOx sensitivity increases. The controlled area changed from near-surface VOCs-limited to high-altitude NOx-limited.Upon examining the EKMA curve,we have found that suburban and urban are sensitive to VOCs.The sensitivity tests indicate that when VOCs in suburban are reduced about 60%,the O_(3)-1h concentration could reach the standard, and when VOCs of the urban decreased by about 50%,the O_(3)-1h concentration could reach the standard. Thus, these findings could provide references for the control of compound air pollution in Beijing. | Meng CUI Xingqin AN Li XING Guohui LI Guiqian TANG Jianjun HE Xin LONG Shuman ZHAO | 2021 | Advances in Atmospheric Sciences2021,38,7: | 7
Biochemistry of mammalian ferritins in the regulation of cellular iron homeostasis and oxidative responses显示文摘Ferritin,an iron-storage protein, regulates cellular iron metabolism and oxidative stress. The ferritin structure is characterized as a spherical cage, inside which large amounts of iron are deposited in a safe, compact and bioavailable form. All ferritins readily catalyze Fe(II)oxidation by peroxides at the ferroxidase center to prevent free Fe(II)from participating in oxygen free radical formation via Fenton chemistry. Thus, ferritin is generally recognized as a cytoprotective stratagem against intracellular oxidative damage. The expression of cytosolic ferritins is usually regulated by iron status and oxidative stress at both the transcriptional and post-transcriptional levels. The mechanism of ferritin-mediated iron recycling is far from clarified, though nuclear receptor co-activator 4(NCOA4)was recently identified as a cargo receptor for ferritin-based lysosomal degradation.Cytosolic ferritins are heteropolymers assembled by H-and L-chains in different proportions. The mitochondrial ferritins are homopolymers and distributed in restricted tissues. They play protective roles in mitochondria where heme-and Fe/S-enzymes are synthesized and high levels of ROS are produced.Genetic ferritin disorders are mainly related to the L-chain mutations, which generally cause severe movement diseases. This review is focused on the biochemistry and function of mammalian intracellular ferritin as the major iron-storage and anti-oxidation protein. | Jianlin Zhang Xuehui Chen Juanji Hong Aifa Tang Yang Liu Ni Xie Guohui Nie Xiyun Yan Minmin Liang | 2021 | Science China(Life Sciences)2021,64,3: | 5
Rapid growth of a large-scale(600 mm aperture) KDP crystal and its optical quality显示文摘Potassium dihydrogen phosphate(KDP) single crystals are the only nonlinear crystals currently used for electro-optic switches and frequency converters in inertial confinement fusion research, due to their large dimension and exclusive physical properties. Based on the traditional solution-growth process, large bulk KDP crystals, usually with sizes up to600 × 600 mm2 so as to make a frequency doubler for the facility requirement loading highly flux of power laser, can be grown in standard Holden-type crystallizers, without spontaneous nucleation and visible defects, one to two orders of magnitude faster than by conventional methods. Pure water and KDP raw material with a few ion impurities such as Fe,Cr, and Al(less than 0.1 ppm) were used. The rapid-growth method includes extreme conditions such as temperature range from 60 to 35℃ , overcooling up to 5℃ , growth rates exceeding 10 mm/day, and crystal size up to 600 mm. The optical parameters of KDP crystals were determined. The optical properties of crystals determined indicate that they are of favorable quality for application in the facility. | Guohui Li Guozong Zheng Yingkun Qi Peixiu Yin En Tang Fei Li Jing Xu Taiming Lei Xiuqin Lin Min Zhang Junye Lu Jinbo Ma Youping He Yuangen Yao | 2014 | High Power Laser Science and Engineering2014,2,1: | 3

The C_(6)D_(6)detector system on the Back-n beam line of CSNS显示文摘Introduction The neutron capture cross sections are very important in the field of nuclear device design and basic physics research.Hydrogen-free liquid scintillator such as C_(6)D_(6)detectors are widely used in the neutron capture cross-sectional measurements for the low neutron sensitivity and fast time response. The Back-n white neutron source at China Spallation Neutron Source is the first spallation white neutron source in China, and it is suitable for neutron capture cross-sectional measurement.Materials and methods A C_(6)D_(6)detector system was built in the Back-n experimental station. The pulse height weighting technique was used to determine the system’s detection efficiency. The response to gamma rays of the C_(6)D_(6)detector was measured, and the energy resolution function was determined.Monte Carlo simulation with Geant4 code was carried out to get the weighting function of this C_(6)D_(6)detector system.Additionally, the systematic uncertainty of the weighting function was also determined. Conclusion According to the experimental and simulation results, this C_(6)D_(6)detector system can be used to measure neutron capture cross section. | Jie Ren Xichao Ruan Jie Bao Guangyuan Luan Wei Jiang Qi An Huaiyong Bai Ping Cao Qiping Chen Yonghao Chen Pinjing Cheng Zengqi Cui Ruirui Fan Changqing Feng Minhao Gu Fengqin Guo Changcai Han Zijie Han Guozhu He Yongcheng He Yuefeng He Hanxiong Huang Weiling Huang Xiru Huang Xiaolu Ji Xuyang Ji Haoyu Jiang Hantao Jing Ling Kang Mingtao Kang Bo Li Lun Li Qiang Li Xiao Li Yang Li Yang Li Rong Liu Shubin Liu Xingyan Liu Yinglin Ma Changjun Ning Binbin Qi Zhaohui Song Hong Sun Xiaoyang Sun Zhijia Sun Zhixin Tan Hongqing Tang Jingyu Tang Pengcheng Wang Qi Wang Taofeng Wang Yanfeng Wang Zhaohui Wang Zheng Wang Jie Wen Zhongwei Wen Qingbiao Wu Xiaoguang Wu Xuan Wu Likun Xie Yiwei Yang Han Yi Li Yu Tao Yu Yongji Yu Guohui Zhang Jing Zhang Linhao Zhang Liying Zhang Qingmin Zhang Qiwei Zhang Xianpeng Zhang Yuliang Zhang Zhiyong Zhang Yingtan Zhao Liang Zhou Zuying Zhou Danyang Zhu Kejun Zhu Peng Zhu | 2019 | Radiation Detection Technology and Methods2019,3,3: | 1
Acoustic Goos-H?nchen effect显示文摘We report two models of the lateral displacement of acoustic-wave scattering on a fluid-solid interface that reveal an acoustic analog of the Goos-H?nchen effect in optics. This acoustic analog is called the acoustic Goos-H?nchen effect. Using newly proposed models, we made numerical calculations for the system of a water-Perspex interface. Specifically, in the post-critical-angle region,we observed a lateral displacement(and transition time) of the reflected P-wave with respect to the incident P-wave. The first arrival of the acoustic signal from the interface is found to be a reflected P-wave rather than the sliding-refraction P-wave usually described in traditional acoustic-logging sliding P-wave theory. For both proposed models, the effective propagation speed of the reflected P-wave along the interface depends on not only the physical properties of the interfacial media but also the incident angle. These observations are intriguing and warrant further investigation. | Lin Fa Ling Xue YuXiao Fa YongLan Han YanDong Zhang HongShen Cheng PengFei Ding GuoHui Li ShaoJie Tang ChunLing Bai BingJie Xi XiaoLin Zhang MeiShan Zhao | 2017 | Science China(Physics,Mechanics & Astronomy)2017,60,10: | 1

Characteristics,Types, and Prospects of Geological Sweet Sections in Giant Continental Shale Oil Provinces in China显示文摘“Sweet sections”in giant shale oil provinces are preferential fields that primarily support China to increase the reserves and production of continental shale oil.Based on the study of the geological conditions of shale oil in the continental basins in China,it was found that the shale stratum in major oil generation windows generally has higher degrees of oil and gas accumulation, and mostly contains oil.Hydrocarbon generation and reservoir capacities are the two key parameters for evaluating and optimizing favorable shale oil provinces. The evaluation index(volume of shale stratum multiplied by total organic carbon(TOC)multiplied by total porosity)for the giant continental shale oil provinces is also proposed. It is optimized that the Upper Triassic Chang 7 Member in the southcentral Ordos Basin,Lower Cretaceous Qing 1 Member in the Gulong-Changling Sag in the Songliao Basin,Middle-Lower Permian in the Junggar Basin,Da’anzhai Member of the Ziliujing Formation of Lower Jurassic in the central and northern Sichuan Basin, and Paleogene oil-rich sag in the Bohai Bay Basin are the five giant continental shale oil provinces. The word“geological sweet sections”in continental shale oil provinces of China refers to favorable shale intervals which are relatively rich in oil, with superior physical properties, and more easily modified and developed commercially under applicable economic and technological conditions. After evaluation, there are mainly two types of“geological sweet sections”of giant continental shale oil developed onshore in China. One type of“geological sweet sections”is generally mudstone with optimal physical properties or a thin tight reservoir,to which the shale oil migrates a short distance. They are medium-to-high-mature zones with a thin sandy shale stratum in the Chang 7 Member in the Ordos Basin, mixed shale stratum in the mediummature Lucaogou Formation in the Jimsar Sag,and multi-layered mixed Paleogene shale stratum in the Bohai Bay Basin. The other type of“geological sweet sections”is generally shale oil residing in various shale reservoir spaces. This type was developed in the Qing 1 Member in the Gulong Sag and Da’anzhai Member in the north-central Sichuan Basin.Free shale oil mainly occurs in shale, sandycarbonate lamina,micro-lamella structure, and micro-fractures.Layers with lamina, lamination, and micro-fractures are generally shale oil“geological sweet sections.”Starting from field tests and the construction of the“geological sweet sections”in giant continental shale oil provinces, the shale oil industry has been rapidly developing and will become an important supplement to domestic oil production in China. | Zhi Yang Caineng Zou Songtao Wu Songqi Pan Xiaoni Wang Haitao Liu Wenqi Jiang Jiarui Li Qiyan Li Xiaobing Niu Guohui Li Zhenxing Tang Xuguang Guo Dong Huang Qizhao Wei | 2022 | Journal of Earth Science2022,33,5: | 1

Progress in quantitative research on the relationship between atmospheric oxidation and air quality显示文摘Atmospheric oxidizing capacity(AOC)is an essential driving force of troposphere chemistry and self-cleaning,but the definition of AOC and its quantitative representation remain uncertain.Driven by national demand for air pollution control in recent years,Chinese scholars have carried out studies on theories of atmospheric chemistry and have made considerable progress in AOC research. This paper will give a brief review of these developments.First,AOC indexes were established that represent apparent atmospheric oxidizing ability(AOIe)and potential atmospheric oxidizing ability(AOIp)based on aspects of macrothermodynamics and microdynamics, respectively.A closed study refined the quantitative contributions of heterogeneous chemistry to AOC in Beijing, and these AOC methods were further applied in Beijing-Tianjin-Hebei and key areas across the country. In addition, the detection of ground or vertical profiles for atmospheric OH·,HO_(2)·,NO_(3)·radicals and reservoir molecules can now be obtained with domestic instruments in diverse environments. Moreover, laboratory smoke chamber simulations revealed heterogeneous processes involving reactions of O_(3)and NO_(2),which are typical oxidants in the surface/interface atmosphere, and the evolutionary and budgetary implications of atmospheric oxidants reacting under multispecies, multiphase and multi-interface conditions were obtained. Finally, based on the GRAPES-CUACE adjoint model improved by Chinese scholars, simulations of key substances affecting atmospheric oxidation and secondary organic and inorganic aerosol formation have been optimized.Normalized numerical simulations of AOIe and AOIp were performed, and regional coordination of AOC was adjusted. An optimized plan for controlling O_(3)and PM2.5was analyzed by scenario simulation. | Yuesi Wang Xin Jin Zirui Liu Gehui Wang Guiqian Tang Keding Lu Bo Hu Shanshan Wang Guohui Li Xinqin An Chao Wang Qihou Hu Lingyan He Fenfen Zhang Yuanhang Zhang | 2023 | Journal of Environmental Sciences2023,,1: | 1

Identification and genetic characterization of Contracaecum sp.(Nematoda:Anisakidae)from China显示文摘Contracaecum species are economically important fish-borne larval nematodes with zoonotic significance. In June 2019,more than 100 piscivorous birds died in their habitats close to the Wild Duck Lake, located in Yanqing, northwest of Beijing,China.Post-mortem examination of Black Night Herons(Nycticorax)revealed the presence of numerous anisakid nematodes in the proventriculus.Recovered nematodes were identified as Contracaecum sp.based on morphological description.Phylogenetic analysis of the mitochondrial(mt)genome and the ITS gene showed that sequences of Contracaecum sp.Beijing isolates were grouped into a new individual cluster.Furthermore, the parasite was successfully isolated from fresh dead birds, feces of piscivorous birds, and fish and prevalence ranged from 8.0%to 81.8%.Consequently,our study demonstrated Contracaecum sp.infections in different sources from China, which might constitute a threat to wildlife, aquaculture, and public health. | Qingxun ZHANG Meng MENG Chengmei HUANG Shengyong FENG Jie LIU Yan TANG Yu FAN Guohui YUAN Shuyi HAN Jing LUO Baohua ZHAO Hongxuan HE | 2021 | Integrative Zoology2021,16,6: | 0
EXPORTIN 1A prevents transgene silencing in Arabidopsis by modulating nucleo-cytoplasmic partitioning of HDA6显示文摘In eukaryotic cells, transport of macromolecules across the nuclear envelope is an essential process that ensures rapid exchange of cellular components, including protein and RNA molecules.Chromatin regulators involved in epigenetic control are among the molecules exported across the nuclear envelope, but the significance of this nucleo-cytoplasmic trafficking is not well understood. Here,we use a forward screen to isolate XPO1 A(a nuclear export receptor in Arabidopsis)as an anti-silencing factor that protects transgenes from transcriptional silencing.Loss-of-function of XPO1 A leads to locus-specific DNA hypermethylation at transgene promoters and some endogenous loci.Wefound that XPO1 A directly interacts with histone deacetylase HDA6 in vivo and that the xpo1 a mutation causes increased nuclear retention of HDA6 protein and results in reduced histone acetylation and enhanced transgene silencing. Our results reveal a new mechanism of epigenetic regulation through the modulation of XPO1 A-dependent nucleo-cytoplasm partitioning of a chromatin regulator. | Guohui Zhu Yanan Chang Xuezhong Xu Kai Tang Chunxiang Chen Mingguang Lei Jian-Kang Zhu Cheng-Guo Duan | 2019 | Journal of Integrative Plant Biology2019,61,12: | 0
Predicting Critically Ill Patients Short-Term Mortality Risk Using Routinely Collected Data:Deep Learning Model Development,Validation, and Explanation显示文摘This paper aims to develop and validate a deep learning-based short-term mortality risk prediction model for critically ill patients by using routinely collected data in a large Chinese cohort and explore the explainability of the model decision.A total of 10925 critically ill patients between January 2014 and June 2020 are included in this study.Data routinely collected in the electronic health records(EHRs)system are extracted and used to develop a short-term mortality risk prediction model based on a deep artificial neural network(ANN).The features include demographic characteristics, vital signs, laboratory tests, and the daily dose of intravenous medications. The developed deep learning model(AUROC:0.88,AUPRC:0.63,Brier score:0.108)is superior to the model based on APACHEⅡscores(AUROC:0.78,AURPC:0.52,Brier score:0.124)in the prediction of hospital mortality for critically ill patients.Further attribution analysis based on the integrated gradients method shows that measurements observed at a later time seem to have a more significant influence on mortality, while earlier usage of amiodarone or dexmedetomidine contributed to lower mortality. This well-performing and interpretable model may have practical implications for improving the quality of care for critically ill patients. | Shangping ZHAO Pan LIU Guohui LI Yanming GUO Guanxiu TANG | 2023 | Journal of Systems Science and Information2023,11,3: | 0
