| 1 | Effect of chemical composition of PM_(2.5) on visibility in Guangzhou,China,2007 spring显示文摘The object of this study was to investigate the correlation of visibility with chemical composition of PM2.5 in Guangzhou. In April 2007, 28 PM2.5 samples were collected daily at the monitoring station of the South China Institute of Environmental Sciences (SCIES), in urban Guangzhou. Water-soluble ionic species (Cl-, NO3-, SO42-, NH4+, K+, Na+, Ca2+, and Mg2+) and carbonaceous contents (OC and EC) of the PM2.5 samples were determined to characterize their impact on visibility impairment. The results showed that sulfate was the dominant species that affected both light scattering and visibility. The average percentage contributions of the visibility-degrading species to light scattering coefficient were 40% for sulfate, 16% for nitrate, 22% for organics, and 22% for elemental carbon. | 2 | A Reducing Iteration Orthogonal Matching Pursuit Algorithm for Compressive Sensing显示文摘In recent years, Compressed Sensing(CS) has been a hot research topic. It has a wide range of applications, such as image processing and speech signal processing owing to its characteristic of removing redundant information by reducing the sampling rate. The disadvantage of CS is that the number of iterations in a greedy algorithm such as Orthogonal Matching Pursuit(OMP) is fixed, thus limiting reconstruction precision.Therefore, in this study, we present a novel Reducing Iteration Orthogonal Matching Pursuit(RIOMP) algorithm that calculates the correlation of the residual value and measurement matrix to reduce the number of iterations.The conditions for successful signal reconstruction are derived on the basis of detailed mathematical analyses.When compared with the OMP algorithm, the RIOMP algorithm has a smaller reconstruction error. | 3 | Circular RNAs and human glioma显示文摘As a newly discovered type of RNA, circular RNAs(circRNAs) are widespread throughout the eukaryotic genome. The expression of circRNAs is regulated by both cis-elements and trans-factors, and the expression pattern of circRNAs is cell type-and diseasespecific. Similar to other types of non-coding RNAs, functions of circRNAs are also versatile. CircRNAs have been reported previously to function as microRNA(miRNA) sponges, protein sponges, coding RNAs or scaffolds for protein complexes.Recently, several circRNAs have been reported to play important roles in human malignancies, including glioma. Here, we reviewed several reports related to circRNAs and glioma, as well as the potential diagnostic and therapeutic applications of circRNAs in brain cancer. In general, some circRNAs, such as circSMARCA5 and circCFH, are found to be expressed in a gliomaspecific pattern, these circRNAs may be used as tumor biomarkers. In addition, some circRNAs have been found to play oncogenic roles in glioma(e.g., circNFIX and circNT5E), whereas others have been reported to function as tumor suppressors(e.g.,circFBXW7 and circSHPRH). Furthermore, circRNA is a good tool for protein expression because of its higher stability compared to linear RNAs. Thus, circRNAs may also be an ideal choice for gene/protein delivery in future brain cancer therapies. There are some challenges in circRNA research in glioma and other diseases. | 5 | A high-quality chromosome-level genome assembly reveals genetics for important traits in eggplant显示文摘Eggplant(Solanum melongena L.)is an economically important vegetable crop in the Solanaceae family,with extensive diversity among landraces and close relatives.Here,we report a high-quality reference genome for the eggplant inbred line HQ-1315(S.melongena-HQ)using a combination of Illumina,Nanopore and 10X genomics sequencing technologies and Hi-C technology for genome assembly.The assembled genome has a total size of~1.17 Gb and 12 chromosomes,with a contig N50 of 5.26 Mb,consisting of 36,582 protein-coding genes.Repetitive sequences comprise 70.09%(811.14 Mb)of the eggplant genome,most of which are long terminal repeat(LTR)retrotransposons(65.80%),followed by long interspersed nuclear elements(LINEs,1.54%)and DNA transposons(0.85%).The S.melongena-HQ eggplant genome carries a total of 563 accession-specific gene families containing 1009 genes.In total,73 expanded gene families(892 genes)and 34 contraction gene families(114 genes)were functionally annotated.Comparative analysis of different eggplant genomes identified three types of variations,including singlenucleotide polymorphisms(SNPs),insertions/deletions(indels)and structural variants(SVs).Asymmetric SV accumulation was found in potential regulatory regions of protein-coding genes among the different eggplant genomes.Furthermore,we performed QTL-seq for eggplant fruit length using the S.melongena-HQ reference genome and detected a QTL interval of 71.29–78.26 Mb on chromosome E03.The gene Smechr0301963,which belongs to the SUN gene family,is predicted to be a key candidate gene for eggplant fruit length regulation.Moreover,we anchored a total of 210 linkage markers associated with 71 traits to the eggplant chromosomes and finally obtained 26 QTL hotspots.The eggplant HQ-1315 genome assembly can be accessed at http://gffzz5f267e24f0a44240hc90kpuvo5uk96n9w.ffgz.tsg.suse.edu.cn conclusion,the eggplant genome presented herein provides a global view of genomic divergence at the whole-genome level and powerful tools for the identification of candidate genes for important traits in eggplant. | Qingzhen Wei Jinglei Wang Wuhong Wang Tianhua Hu Haijiao Hu Chonglai Bao | 2020 | Horticulture Research2020,7,1: | 12 |

| 7 | A de novo Genome of a Chinese Radish Cultivar显示文摘Here, we report a high-quality draft genome of a Chinese radish(Raphanus sativus) cultivar. This draft contains 387.73 Mb of assembled scaffolds, 83.93% of the scaffolds were anchored onto nine pseudochromosomes and 95.09% of 43 240 protein-coding genes were functionally annotated. 184.75 Mb(47.65%) of repeat sequences was identified in the assembled genome. By comparative analyses of the radish genome against 10 other plant genomes, 2 275 genes in 780 gene families were found unique to R. sativus. | 8 | A novel and complete gene cluster involved in the degradation of aniline by Delftia sp. AN3显示文摘A recombinant strain, Escherichia coli JM109-AN1, was obtained by constructing of a genomic library of the total DNA of Delftia sp. AN3 in E. coli JM109 and screening for catechol 2,3-dioxygenase activity. This recombinant strain could grow on aniline as sole carbon, nitrogen and energy source. Enzymatic assays revealed that the exogenous genes including aniline dioxygenase (AD) and catechol 2,3-dioxygenase (C23O) genes could well express in the recombinant strain with the activities of AD and C23O up to 0.31 U/mg wet cell and 1.92 U/mg crude proteins, respectively. The AD or C23O of strain AN3 could only catalyze aniline or catechol but not any other substituted substrates. This recombinant strain contained a recombinant plasmid, pKC505-AN1, in which a 29.7-kb DNA fragment from Delftia sp. AN3 was inserted. Sequencing and open reading frame (orfs) analysis of this 29.7 kb fragment revealed that it contained at least 27 orfs, among them a gene cluster (consisting of at least 16 genes, named danQTA1A2BRDCEFG1HIJKG2) was responsible for the complete metabolism of aniline to TCA-cycle intermediates. This gene cluster could be divided into two main parts, the upper sequences consisted of 7 genes (danQTA1A2BRD) were predicted to encode a multi-component aniline dioxygenase and a LysR-type regulator, and the central genes (danCEFG1HIJKG2) were expected to encode meta-cleavage pathway enzymes for catechol degradation to TCA-cycle intermediates. Unlike clusters tad from Delftia tsuruhatensis AD9 and tdn from Pseudomonas putida UCC22, in this gene cluster, all the genes were in the same transcriptional direction. There was only one set of C23O gene (danC) and ferredoxin-like protein gene (danD). The presence of only one set of these two genes and specificity of AD and C23O might be the reason for strain AN3 could only degrade aniline. The products of danQTA1A2BRDC showed 99%–100% identity to those from Delftia acidovorans 7N, and 50%–85% identity to those of tad cluster from D. tsuruhatensis AD9 in amino acid residues. Besides this dan cluster, the 29.7 kb fragment also contained genes encoding the trans-membrane transporter and transposases which might be needed for transposition of the gene cluster. Pulsed-field gel electrophoresis (PFGE) and plasmid curing experiments suggested that the dan cluster might be encoded on the chromosome of strain AN3. | 9 | Design and implementation of rigid-flexible coupling for a half-flexible single jack nozzle显示文摘The aerodynamic design of a rigid-flexible coupling profile is the decisive factor for the flow-field quality of a supersonic free jet wind tunnel nozzle, and its mechanic dynamic features are the key for engineering implementation of continuous Mach number regulations. To fulfill the requirements of a free jet inlet/engine compatibility test within a wide simulation envelop, both uniform flow-fields of continuous acceleration and deceleration are necessary. In this paper, the aerodynamic design methods of an expansion wall and machinery implementation plan for the halfflexible single jack nozzle were researched. The profile control in nozzle flexible plate design was studied with a rigid-flexible coupling method. Design and calculations were performed with the help of numerical simulation. The technique of axial free stretching of the flexible plate was used to improve the matching performance between the designed elasticity profile and the theoretical one, and the rigid-flexible coupling structure was calibrated by wind tunnel tests. Results indicate that the flexible plate aerodynamic design method used here is effective and feasible. Via rigidflexible coupling design, the flexible plate agrees with the rigid body very well, and continuous Mach number changes can be achieved during the tests. | 11 | FAT1, a direct transcriptional target of E2F1, suppresses cell proliferation, migration and invasion in esophageal squamous cell carcinoma显示文摘Objective: Growing evidence indicates that FAT atypical cadherin 1(FAT1) has aberrant genetic alterations and exhibits potential tumor suppressive function in esophageal squamous cell carcinoma(ESCC). However, the role of FAT1 in ESCC tumorigenesis remains not well elucidated. The aim of this study was to further investigate genetic alterations and biological functions of FAT1, as well as to explore its transcriptional regulation and downstream targets in ESCC.Methods: The mutations of FAT1 in ESCC were achieved by analyzing a combined study from seven published genomic data, while the copy number variants of FAT1 were obtained from an analysis of our previous data as well as of The Cancer Genome Atlas(TCGA) and Cancer Cell Line Encyclopedia(CCLE) databases using the cBioPortal. The transcriptional regulation of FAT1 expression was investigated by chromatin immunoprecipitation(ChIP) and the luciferase reporter assays. In-cell western, Western blot and reverse transcription-quantitative polymerase chain reaction(RT-qPCR) were used to assess the indicated gene expression. In addition, colony formation and Transwell migration/invasion assays were employed to test cell proliferation, migration and invasion.Finally, RNA sequencing was used to study the transcriptomes.Results: FAT1 was frequently mutated in ESCC and was deleted in multiple cancers. Furthermore, the transcription factor E2 F1 occupied the promoter region of FAT1, and depletion of E2 F1 led to a decrease in transcription activity and mRNA levels of FAT1. Moreover, we found that knockdown of FAT1 promoted KYSE30 and KYSE150 cell proliferation, migration and invasion;while overexpression of FAT1 inhibited KYSE30 and KYSE410 cell proliferation, migration and invasion. | 12 | Estimation of crop water requirement based on principal component analysis and geographically weighted regression显示文摘In this study the principal component analysis (PCA) and geographically weighted regression (GWR) are combined to estimate the spatial distribution of water requirement of the winter wheat in North China while the effect of the macroand micro-topographic as well as the meteorological factors on the crop water requirement is taking into account. The spatial distribution characteristic of the water requirement of the winter wheat in North China and its formation are analyzed based on the spatial variation of the main affecting factors and the regression coefficients. The findings reveal that the collinearity can be effectively removed when PCA is applied to process all of the affecting factors. The regression coefficients of GWR displayed a strong variability in space, which can better explain the spatial differences of the effect of the affecting factors on the crop water requirement. The evaluation index of the proposed method in this study is more efficient than the widely used Kriging method. Besides, it could clearly show the effect of those affecting factors in different spatial locations on the crop water requirement and provide more detailed information on the region where those factors suddenly change. | 16 | Hepatoprotective ability of tetramethylpyrazine produced by Bacillus amyloliquefaciens显示文摘Tetramethylpyrazine(TTMP),an important aroma compound,was produced by Bacillus amyloliquefaciens XJB-104 with distillers’grains as raw material.The yield of TTMP under optimized fermentation procedure was 3176.52 mg/L.TTMP in the fermentation broth was purified and the purity(>99%)was measured by gas chromatography-mass spectrometry.Furthermore,the hepatoprotective activity of TTMP in ethanol-water system was evaluated by biochemical indicators of liver injury,parameters of antioxidant defense system and inflammatory response,and liver histopathological assessment in mice.Ethanol treatment increased serum levels of alanine aminotransferase,aspartate aminotransferase,alkaline phos-phatase and lactate dehydrogenase,suggesting liver damage.Both high and low dose of TTMP significantly decreased levels of these indicators.Furthermore,the reduction in the activities or concentrations of superoxide dismutase,catalase,reduced glutathione and malondialdehyde in liver tissue caused by ethanol was significantly alleviated by TTMP.Increased inflammatory cytokines including transcription factor,tumor necrosis factor,interleukin-1beta,interleukin,macrophage chemoattractant protein,inducible nitric oxide synthase and cyclooxygenase were also suppressed by TTMP treatment.It is concluded that TTMP in ethanol-water system has potential liver-protective activity,especially when ethanol is consumed at low doses for short periods of time. | Wenqing Zhang Guanru Si Zhiming Rao Shuai Zong Jinglei Li Xian Zhang Chuanqiang Gao Zhou Ping Ming Ye | 2021 | Systems Microbiology and Biomanufacturing2021,1,2: | 4 |
