| 1 | A complete sequence and comparative analysis of a SARS-associated virus(Isolate BJ01)显示文摘The genome sequence of the Severe Acute Respiratory Syndrome (SARS)-associated virus provides essential information for the identification of pathogen(s), exploration of etiology and evolution, interpretation of transmission and pathogenesis, development of diagnostics, prevention by future vaccination, and treatment by developing new drugs. We report the complete genome sequence and comparative analysis of an isolate (BJ01) of the coronavirus that has been recognized as a pathogen for SARS. The genome is 29725 nt in size and has 11 ORFs (Open Reading Frames). It is composed of a stable region encoding an RNA-dependent RNA polymerase (composed of 2 ORFs) and a variable region representing 4 CDSs (coding sequences) for viral structural genes (the S, E, M, N proteins) and 5 PUPs (putative uncharacterized proteins). Its gene order is identical to that of other known coronaviruses. The sequence alignment with all known RNA viruses places this virus as a member in the family of Coronaviridae. Thirty putative substitutions have been identified by comparative analysis of the 5 SARS- associated virus genome sequences in GenBank. Fifteen of them lead to possible amino acid changes (non-synonymous mutations) in the proteins. Three amino acid changes, with predicted alteration of physical and chemical features, have been detected in the S protein that is postulated to beinvolved in the immunoreactions between the virus and its host. Two amino acid changes have been detected in the Mprotein, which could be related to viral envelope formation. Phylogenetic analysis suggests the possibility of non-human origin of the SARS-associated viruses but provides noevidence that they are man-made. | 2 | Expression of calreticulin is associated with infiltration of T-cells in stage ⅢB colon cancer显示文摘AIM: To investigate the correlation between expression of calreticulin and infiltration of lymphocytes in stage ⅢB colon cancer. METHODS: Sixty-eight pathologically-confirmed speci-mens were obtained from stage ⅢB (T3N1M0) colon cancer patients who underwent radical resection between January 1999 and May 2002 at the Cancer Center of Sun Yat-Sen University, Guangzhou, China. Immuno-histochemical analysis was performed to show infiltration of lymphocytes and expression of calreticulin in colon cancer. Association between calreticulin expression, infiltration of lymphocytes, and 5-year survival rate of patients was assessed. RESULTS: The expression level of calreticulin was lower in cancer nest than in its adjacent normal epithelium since 61.8% (42/68) of the samples were stained with calreticulin in colon cancer. The expression of calreticulin in colon cancer was associated with the infi ltration of CD45RO+ cells rather than with that of CD3+ cells. In addition, the stronger expression of calreticulin and the higher infiltration of CD3+ and CD45RO+ cells in colon cancer were associated with the higher 5-year survival rate of patients. | 3 | The impact of cleft lip and palate repair on maxillofacial growth显示文摘Surgical correction is central to current team-approached cleft treatment. Cleft surgeons are always concerned about the impact of their surgical maneuver on the growth of the maxilla. Hypoplastic maxilla, concaved mid-face and deformed dental arch have constantly been reported after cleft treatments. It is very hard to completely circumvent these postoperative complications by current surgical protocols. In this paper, we discussed the factors that inhibit the maxillofacial growth on cleft patients. These factors included pre-surgical intervention, the timing of cleft palate and alveolae repair, surgical design and treatment protocol.Also, we made a review about the influence on the maxillary growth in un-operated cleft patients. On the basis of previous researches, we can conclude that most of scholars express identity of views in these aspects: early palatoplasty lead to maxilla growth inhibition in all dimensions; secondary alveolar bone graft had no influence on maxilla sagittal growth; cleft lip repair inhibited maxilla sagittal length in patients with cleft lip and palate; Veau's pushback palatoplasty and Langenbeck's palatoplasty with relaxing incisions were most detrimental to growth; Furlow palatoplasty showed little detrimental effect on maxilla growth;timing of hard palate closure, instead of the sequence of hard or soft palate repair, determined the postoperative growth. | 6 | Comparison of non-schistosomal rectosigmoid cancer and schistosomal rectosigmoid cancer显示文摘AIM: To compare the clinicopathological features of patients with non-schistosomal rectosigmoid cancer and schistosomal rectosigmoid cancer.METHODS: All the patients with rectosigmoid carcinoma who underwent laparoscopic radical surgical resection in the Shanghai Minimally Invasive Surgical Center at Ruijin Hospital affiliated to Shanghai JiaoTong University between October 2009 and October2013 were included in this study. Twenty-six cases of colonic schistosomiasis diagnosed through colonoscopy and pathological examinations were collected. Symptoms,endoscopic findings and clinicopathological characteristics were evaluated retrospectively.RESULTS: There were no significant differences between patients with and without schistosomiasis in gender, age, CEA, CA19-9, preoperative biopsy findings or postoperative pathology. Patients with rectosigmoid schistosomiasis had a significantly higher CA-125 level and a larger proportion of these patients were at an early tumor stage(P = 0.003). Various morphological characteristics of schistosomiasis combined with rectosigmoid cancer could be found by colonoscopic examination: 46% were fungating mass polyps, 23%were congestive and ulcerative polyps, 23% were cauliflower-like masses, 8% were annular masses.Only 27% of the patients were diagnosed with rectal carcinoma preoperatively after the biopsy. Computed tomography(CT) scans showed thickened intestinal walls combined with linear and tram-track calcifications in 26 patients.CONCLUSION: Rectosigmoid carcinoma combined with schistosomiasis is associated with higher CA-125 values and early tumor stages. | 9 | A comparison of surgical efficacy between a 1.8-mm microincision and 3.2-mm and 5.5-mm incisions for phacoemulsification显示文摘Phacoemulsification is a commonly used surgical method in cataract surgery. This paper observes and compares the surgical efficacy of three incisions of different length for phacoemulsification to identify the optimal method for cataract surgery. Ninety patients were enrolled in the present study and divided into three groups. The 1.8-mm group received Bausch & Lomb MI60 foldable intraocular lens(IOL) implantation(n=30), 3.2-mm group received Bausch & Lomb Akreos AO foldable lens implantation(n=30), and 5.5-mm group received Alcon TYPE 05 rigid IOL implantation(n=30). Visual acuity, Oculyzer-based anterior segment analysis, and corneal endothelial cell count before surgery, and 3, 7, 30, and 90 d after surgery were recorded and compared. Pseudophakic accommodation three days, one week, one month, and three months after surgery was determined. Intraoperative ultrasound time and ultrasonic energy were recorded. | 10 | Identification of pathologic features associated with “ulcerative colitis-like” Crohn's disease显示文摘AIM: To identify pathologic features associated with this 'ulcerative colitis(UC)-like' subgroup of Crohn's disease(CD).METHODS: Seventeen subjects diagnosed as having UC who underwent proctocolectomy(RPC) from 2003-2007 and subsequently developed CD of the ileal pouch were identified. UC was diagnosed based on preoperative clinical, endoscopic, and pathologic studies. Eighteen patients who underwent RPC for UC within the same time period without subsequently developing CD were randomly selected and used as controls. Pathology reports and histological slides were reviewed for a wide range of gross and microscopic pathological features, as well as extent of disease. The demographics, gross description and histopathology of the resection specimens were reviewed and compared between the two groups. RESULTS: Patients with 'UC-like' CD were on average 13 years younger than those with 'true' UC(P < 0.01). More severe disease in the proximal involved region and active ileitis with/without architectural distortion were observed in 6 of 17(35%) and 7 of 17(41%) 'UC-like' CD cases, respectively, but in none of the 'true' UC cases(P < 0.05). Active appendicitis occurred in 8 of 16(50%) 'UC-like' CD cases but in only two(11%) 'true' UC cases(P < 0.05). Conspicuous lamina propria neutrophils were more specific for 'UClike' CD(76% vs 22%, P < 0.05). In addition, prominent lymphoid aggregates tended to be more common in 'UC-like' CD(P = 0.07). The 'true' UC group contained a greater number of cases with severe activity(78% vs 47%). Therefore, the features more commonly seen in 'UC-like' CD were not due to a more severe disease process. | 11 | A Novel Model of Predicting Archie's Cementation Factor from Nuclear Magnetic Resonance(NMR) Logs in Low Permeability Reservoirs显示文摘The resistivity experimental measurements of core samples drilled from low permeability reservoirs of Ordos Basin,Northwest China,illustrate that the cementation factors are not agminate,but vary from 1.335 to 1.749.This leads to a challenge for the estimation of water and hydrocarbon saturation.Based on the analysis of Purcell equation and assumption that rock resistivity is determined by the parallel connection of numerous capillary resistances,a theoretical expression of cementation factor in terms of porosity and permeability is established.Then,cementation factor can be calculated if the parameters of porosity and permeability are determined.In the field application,porosity can be easily obtained by conventional logs.However,it is a tough challenge to estimate permeability due to the strong heterogeneity of low permeability reservoirs.Thus,the Schlumberger Doll Research(SDR)model derived from NMR logs has been proposed to estimate permeability.Based on the analysis of the theoretical expressions of cementation factor and SDR model,a novel cementation factor prediction model,which is relevant to porosity and logarithmic mean of NMR T2spectrum(T2lm),is derived.The advantage of this model is that all the input information can be acquired from NMR logs accurately.In order to confirm the credibility of the novel model,the resistivity and corresponding laboratory NMR measurements of 27 core samples are conducted.The credibility of the model is confirmed by comparing the predicted cementation factors with the core analyzed results.The absolute errors for all core samples are lower than 0.071.Once this model is extended to field application,the accuracy of water and hydrocarbon saturation estimation will be significantly improved. | Liang Wang Zhiqiang Mao Yujiang Shi Qin'e Tao Yumei Cheng Yong Song | 2014 | Journal of Earth Science2014,25,1: | 4 |

| 15 | Perfectly Matched Layer for an Elastic Parabolic Equation Model in Ocean Acoustics显示文摘The perfectly matched layer(PML) is an effective technique for truncating unbounded domains with minimal spurious reflections. A fluid parabolic equation(PE) model applying PML technique was previously used to analyze the sound propagation problem in a range-dependent waveguide(Lu and Zhu, 2007). However, Lu and Zhu only considered a standard fluid PE to demonstrate the capability of the PML and did not take improved one-way models into consideration. They applied a [1/1] Padé approximant to the parabolic equation. The higher-order PEs are more accurate than standard ones when a very large angle propagation is considered. As for range-dependent problems, the techniques to handle the vertical interface between adjacent regions are mainly energy conserving and single-scattering. In this paper, the PML technique is generalized to the higher order elastic PE, as is to the higher order fluid PE. The correction of energy conserving is used in range-dependent waveguides. Simulation is made in both acoustic cases and seismo-acoustic cases. Range-independent and range-dependent waveguides are both adopted to test the accuracy and efficiency of this method. | 17 | Construction and Testing of a Primary Microsatellite Database of Major Rice Varieties in China显示文摘Sixty-three major inbred varieties and parental lines of major F1 hybrids used in the commercial rice production in China were assayed with rice microsatellites screened in a previous study and additional microsatellites on four chromosomes. A set of 24 markers was selected and proposed for its application in the variety identification of rice, which are distributed on all the 12 rice chromosomes with 2 markers on each chromosome. The 63 major varieties and parental lines, as well as 41 major F1 hybrids, were genotyped with the markers. Alleles detected in each line at each marker locus were verified. By matching marker genotypes of corresponding F1, maternal and paternal lines of hybrid rice, high reliability of the maternal lines was verified, data on the paternal lines were modified, and a false hybrid was removed.
