| 1 | Improved Brassica rapa reference genome by single-molecule sequencing and chromosome conformation capture technologies显示文摘Brassica rapa comprises several important cultivated vegetables and oil crops.Current reference genome assemblies of Brassica rapa are quite fragmented and not highly contiguous,thereby limiting extensive genetic and genomic analyses.Here,we report an improved assembly of the B.rapa genome(v3.0)using single-molecule sequencing,optical mapping,and chromosome conformation capture technologies(Hi-C).Relative to the previous reference genomes,our assembly features a contig N50 size of 1.45 Mb,representing a~30-fold improvement.We also identified a new event that occurred in the B.rapa genome~1.2 million years ago,when a long terminal repeat retrotransposon(LTR-RT)expanded.Further analysis refined the relationship of genome blocks and accurately located the centromeres in the B.rapa genome.The B.rapa genome v3.0 will serve as an important community resource for future genetic and genomic studies in B.rapa.This resource will facilitate breeding efforts in B.rapa,as well as comparative genomic analysis with other Brassica species. | Lei Zhang Xu Cai Jian Wu Min Liu Stefan Grob Feng Cheng Jianli Liang Chengcheng Cai Zhiyuan Liu Bo Liu Fan Wang Song Li Fuyan Liu Xuming Li Lin Cheng Wencai Yang Mai-he Li Ueli Grossniklaus Hongkun Zheng Xiaowu Wang | 2018 | Horticulture Research2018，5，1： | 10 |
| 2 | Branched tetraether lipids in Chinese soils:Evaluating the fidelity of MBT/CBT proxies as paleoenvironmental proxies显示文摘The ubiquitous occurrence of branched glycerol dialkyl glycerol tetraethers(br GDGTs) in soils has allowed development of new proxies for reconstruction of past climate and environment. The methylation and cyclization degrees of br GDGTs, expressed as MBT and CBT, respectively, are reported to be mainly controlled by mean annual air temperature(MAAT) and soil p H. However, the br GDGT-derived temperatures and soil p H scatter widely when data from different environmental conditions are considered. In this study, we collected over 300 soil samples from China, which are representative of humid(Xishuangbanna, Guangzhou, and Shanghai), semi-arid(Dongying) and semi-arid/arid(Lanzhou, Tibetan Plateau) regions. Collectively we have the most extensive dataset that broadly characterizes the distribution of br GDGTs according to climate zones in China. The overall data demonstrate that the MBT/CBT derived temperatures better match the measured MAATs in humid and non-alkaline regions than those from regions of low MAP(<400 mm/yr) and above neutral soil p H(>7.0–7.5). Similarly, CBT describes soil p H much better in humid and non-alkaline soils than in semi-arid/arid and alkaline soils; the semi-arid/arid and alkaline soils tend to show a positive correlation between soil p H and CBT, which contradicts that in the humid and non-alkaline soils. While soil p H, MAAT and mean annual precipitation(MAP) are dominating factors controlling the br GDGT distribution across all climate zones, conductivity, total organic carbon and total nitrogen, as well as soil water content can also play an important role locally. Removing br GDGT-II resulted in a revised CBT index that provides more accurate estimation of p H, especially in semi-arid/arid and alkaline soils. | 15 | Study on Antibacterial Efficacy of Plant-Derived Compound Preservative and Its Product Application显示文摘Natural antiseptic formulas are increasingly favored by consumers. This article take preservatives compounded from cinnamon, sophora flavescens and other plant extracts as the main research object, evaluated its antibacterial efficacy and application in cosmetics, expect that it can be used in cosmetics to replace conventional chemical preservatives. Research on its antibacterial efficacy through inhibition zone and MIC experiment, and product application research used anti-corrosion challenge and antibacterial rate experiment. The results showed that the plant-derived antiseptic system had a broad antibacterial spectrum, inhibition of 10 different common pathogenic bacteria, and had a very significant inhibitory effect on Gram-positive bacteria and fungi;Among them, the diameter of the antibacterial circle for Bacillus subtilis and Aspergillus niger can reached 31.89 mm and 28.26 mm, while the MIC value was 0.4 mg/mL and 0.8 mg/mL. The spray product with 1.5% addition amount successfully passed the anti-corrosion challenge test and meets the anti-corrosion standard requirements;The 2% added amount of disposable gel product has an inhibitory rate of 51.05% and 70.74% against Escherichia coli and Staphylococcus aureus within 20 minutes of action. A failed denoising may introduce many artifacts, and lead to the failure of final processing results. Seislet transform is a wavelet-like transform that analyzes seismic data following variable slopes of seismic events. The local slope is the key of seismic data. An earlier work used traditional normal moveout(NMO) equation to construct velocity-dependent(VD) seislet transform, which only adapt to hyperbolic condition. In this work, we use shifted hyperbola NMO equation to obtain more accurate slopes in nonhyperbolic situation. Self-adaptive threshold method was used to remove random noise while preserving useful signal. | 19 | Phylotype resolved spatial variation and association patterns of planktonic Thaumarchaeota in eastern Chinese marginal seas显示文摘The majority of marine ammonia oxidizers belong to Thaumarchaeota,a phylum of Archaea,which is distributed throughout the water column.Marine surface waters contain distinct thaumarchaeotal phylotypes compared to the deeper ocean,but spatial dynamics of the surface-associated lineages are largely unsolved.This study of 120 seawater samples from the eastern Chinese marginal seas identifed contrasting distribution and association patterns among thaumarchaeotal phylotypes across diferent dimensions.Horizontally,Nitrosopumilus-like and Nitrosopelagicus-like phylotypes dominated the surface water(3 m)of the Yellow Sea(YS)and East China Sea(ECS),respectively,along with increased abundance of total free-living Thaumarchaeota in ECS.Similar compositional changes were observed in the surface microlayer.The spatial heterogeneity of particle-attached Thaumarchaeota was less clear in surface microlayers than in surface waters.Vertically,the Nitrosopelagicus-like phylotype increased in abundance from surface to 90 m in ECS,which led to an increase in the proportion of Thaumarchaeota relative to total prokaryotes.This occurred mainly in the free-living fraction.These results indicate a clear size-fractionated niche partitioning,which is more pronounced at lower depths than in the surface water/surface microlayer.In addition,associations of Thaumarchaeota with other microbial taxa varied between phylotypes and size fractions.Our results show that a phylotype-resolved and size-fractionated spatial heterogeneity of the thaumarchaeotal community is present in surface oceanic waters and a vertical variation of the Nitrosopelagicus-like phylotype is present in shallow shelf waters. | Jiwen Liu Fuyan Huang Jiao Liu Xiaoyue Liu Ruiyun Lin Xiaosong Zhong Brian Austin Xiao-Hua Zhang | 2023 | Marine Life Science & Technology2023，5，2： | 0 |
