1Generative API usage code recommendation with parameter concretization显示文摘Many programming languages and development frameworks have extensive libraries(e.g., JDK and Android libraries) that ease the task of software engineering if used effectively. With numerous library classes and sometimes intricate API(application programming interface) usage constraints, programmers often have difficulty remembering the library APIs and/or using them correctly. This study addresses this problem by developing an engine called DeepAPIRec, which automatically recommends the API usage code.Compared to the existing proposals, our approach distinguishes itself in two ways. First, it is based on a tree-based long short-term memory(LSTM) neural network inspired by recent developments in the machinelearning community. A tree-based LSTM neural network allows us to model and reason about variable-length,preceding and succeeding code contexts, and to make precise predictions. Second, we apply data-flow analysis to generate concrete parameters for the API usage code, which not only allows us to generate complete code recommendations but also improves the accuracy of the learning results according to the tree-based LSTM neural network. Our approach has been implemented for supporting Java programs. Our experimental studies on the JDK library show that at statement-level recommendations, DeepAPIRec can achieve a top-1 accuracy of about 37% and a top-5 accuracy of about 64%, which are significantly better than the existing approaches. 2Optimizing the CRISPR/Cas9 system for genome editing in grape by using grape promoters显示文摘The efficacy of the CRISPR/Cas9 system in grapevine(Vitis vinifera L.)has been documented,but the optimization of this system,as well as CRISPR/Cas9-mediated multiplex genome editing,has not been explored in this species.Herein,we identified four VvU3 and VvU6 promoters and two ubiquitin(UBQ)promoters in grapevine and demonstrated that the use of the identified VvU3/U6 and UBQ2 promoters could significantly increase the editing efficiency in grape by improving the expression of sgRNA and Cas9,respectively.Furthermore,we conducted multiplex genome editing using the optimized CRISPR/Cas9 vector that contained the conventional multiple sgRNA expression cassettes or the polycistronic tRNA-sgRNA cassette(PTG)by targeting the sugar-related tonoplastic monosaccharide transporter(TMT)family members TMT1 and TMT2,and the overall editing efficiencies were higher than 10%.The simultaneous editing of TMT1 and TMT2 resulted in reduced sugar levels,which indicated the role of these two genes in sugar accumulation in grapes.Moreover,the activities of the VvU3,VvU6,and UBQ2 promoters in tobacco genome editing were demonstrated by editing the phytoene desaturase(PDS)gene in Nicotiana benthamiana leaves.Our study provides materials for the optimization of the CRISPR/Cas9 system.To our knowledge,our simultaneous editing of the grape TMT family genes TMT1 and TMT2 constitutes the first example of multiplex genome editing in grape.The multiplex editing systems described in this manuscript expand the toolbox of grape genome editing,which would facilitate basic research and molecular breeding in grapevine.Chong Ren Yanfei Liu Yuchen Guo Wei Duan Peige Fan Shaohua Li Zhenchang Liang 2021Horticulture Research2021,8,1:6
3Effects of irrigation water regime, soil clay content and their combination on growth,yield,and water use efficiency of rice grown in South China显示文摘To investigate the effect of irrigation regime,soil clay content and their combination on growth,yield,and water productivity of rice,a shelter experiment was conduct using Randomized Complete Block Design(RCBD)with a factorial arrangement of treatments with four replications.Irrigation regime was the main treatment investigated,set in three levels as R(30 mm-100%)(100%of saturation and 30 mm flooded),R(30 mm-90%)(90%of saturation and 30 mm flooded)and R(30 mm-70%)(70%saturation and 30 mm flooded),respectively.The sub-treatment was soil type,set in three levels as 40%,50%and 60%clay content,respectively.Results showed that irrigation regime and soil clay content had significant effects on growth,yield and water productivity of rice.However,their combination showed no significant impact on panicles number,root biomass,harvest index and irrigation water productivity.Higher soil clay content results in increase in growth,yield,and water productivity of rice.The total water consumption during R(30 mm-100%)was higher than that during R(30 mm-90%)and R(30 mm-70%)because the latter two saturation levels led to the cracking of soil and decrease of total number of irrigations.Cracks were consistently getting more serious with the reduction in soil water content and the increase in soil clay content.Cracks in soil will preferentially become the major routes of water losses,thus water percolation during R(30 mm-70%)was higher than that during R(30 mm-90%)and R(30 mm-100%)after each irrigation event.The total water use under R(30 mm-70%)exceeded the water consumption under R(30 mm-90%)due to the great amount of soil cracking as well as the excessive volume of standing water depth.Considering water consumption and grain yield,the following conclusion can be reached:(i)The reduction in water consumption was greater than the reduction in grain yield in the case of drying soil 10%below saturation before reflooding.(ii)The reduction in water consumption was less than the reduction in grain yield in the case of drying soil 30%below saturation before reflooding;(iii)The increase in water use was greater than the increase in grain yield in the case of maintaining soil moisture at 100%of saturation before reflooding.Therefore,the water use efficiency was recorded in the order of R(30 mm-90%)>R(30 mm-100%)>R(30 mm-70%).Yousef Alhaj Hamoud Xiangping Guo Zhenchang Wang Sheng Chen Ghulam Rasool 2018International Journal of Agricultural and Biological Engineering2018,11,4:3
4A key‘foxy’aroma gene is regulated by homologyinduced promoter indels in the iconic juice grape‘Concord’显示文摘‘Concord’,the most well-known juice grape with a parentage of the North American grape species Vitis labrusca L.,possesses a special‘foxy’aroma predominantly resulted from the accumulation of methyl anthranilate(MA)in berries.This aroma,however,is often perceived as an undesirable attribute by wine consumers and rarely noticeable in the common table and wine grape species V.vinifera.Here we discovered homology-induced promoter indels as a major genetic mechanism for species-specific regulation of a key‘foxy’aroma gene,anthraniloyl-CoA:methanol acyltransferase(AMAT),that is responsible for MA biosynthesis.We found the absence of a 426-bp and/or a 42-bp sequence in AMAT promoters highly associated with high levels of AMAT expression and MA accumulation in‘Concord’and other V.labrusca-derived grapes.These promoter variants,all with direct and inverted repeats,were further confirmed in more than 1,300 Vitis germplasm.Moreover,functional impact of these indels was validated in transgenic Arabidopsis.Superimposed on the promoter regulation,large structural changes including exonic insertion of a retrotransposon were present at the AMAT locus in some V.vinifera grapes.Elucidation of the AMAT genetic regulation advances our understanding of the‘foxy’aroma trait and makes it genetically trackable and amenable in grapevine breeding.Yingzhen Yang JoséCuenca Nian Wang Zhenchang Liang Honghe Sun Benjamin Gutierrez Xiaojun Xi Jie Arro YiWang Peige Fan Jason Londo Peter Cousins Shaohua Li Zhangjun Fei Gan-Yuan Zhong 2020Horticulture Research2020,7,1:3
5Diagnostic Accuracy of the Apparent Diffusion Coefficient for Microvascular Invasion in Hepatocellular Carcinoma: A Meta-analysis显示文摘Background and Aims:Microvascular invasion(MVI)is a major risk factor for the early recurrence of hepatocel-lular carcinoma(HCC)and it seriously worsens the prog-nosis.Accurate preoperative evaluation of the presence of MVI could greatly benefit the treatment management and prognosis prediction of HCC patients.The study aim was to evaluate the diagnostic performance of the apparent dif-fusion coefficient(ADC),a quantitative parameter for the preoperative diagnosis MVI in HCC patients.Methods:Original articles about diffusion-weighted imaging(DWI)and/or intravoxel incoherent motion(IVIM)conducted on a 3.0 or 1.5 Tesla magnetic resonance imaging(MRI)system indexed through January 17,2021were collected from MED-LINE/PubMed,Web of Science,EMBASE,and the Cochrane Library.Methodological quality was evaluated using Quality Assessment of Diagnostic Accuracy Studies 2(QUADAS-2).The pooled sensitivity,specificity,and summary area un-der the receiver operating characteristic curve(AUROC)were calculated,and meta-regression analysis was per-formed using a bivariate random effects model through a meta-analysis.Results:Nine original articles with a total of 988 HCCs were included.Most studies had low bias risk and minimal applicability concerns.The pooled sensitivity,specificity and AUROC of the ADC value were 73%,70%,and 0.78,respectively.The time interval between the index test and the reference standard was identified as a pos-sible source of heterogeneity by subgroup meta-regression analysis.Conclusions:Meta-analysis showed that the ADC value had moderate accuracy for predicting MVI in HCC.The time interval accounted for the heterogeneity.Yuhui Deng Jisheng Li Hui Xu Ahong Ren Zhenchang Wang Dawei Yang Zhenghan Yang 2022Journal of Clinical and Translational Hepatology2022,10,4:2

13Fotemustine-based therapy in combination with rituximab as a first-line induction chemotherapy followed by WBRT for newly diagnosed primary central nervous system lymphoma: a prospective phase II trial显示文摘Objective:This study aimed to evaluate the safety,efficacy,and feasibility of the rituximab,fotemustine,pemetrexed,and dexamethasone(R-FPD)regimen followed by whole-brain radiotherapy(WBRT)for patients with primary central nervous system lymphoma(PCNSL).Methods:A prospective,single-center phase II clinical trial was conducted.Patients with PCNSL newly diagnosed at the First Affiliated Hospital of Zhengzhou University between July 2018 and July 2020 were studied.The R-FPD regimen consisted of rituximab(375 mg/m2 i.v.on D0),fotemustine(100 mg/m2 i.v.on D1),pemetrexed(600 mg/m2 i.v.on D1),and dexamethasone(40 mg i.v.on D1-5).Patients 60 years or younger who showed a complete response(CR)were treated with 23.4 Gy of WBRT after the end of chemotherapy;those older than 60 years with CR were treated with a wait-and-see approach;and those who did not show CR after the 4th cycle of chemotherapy were given salvage WBRT 30 Gy+local tumor field irradiation up to 45 Gy,regardless of age.Results:A total of 30 patients were included.After 2 cycles,the objective response rate(ORR)was 96.5%(28/29,1 CR,27 PR,0 SD,and 1 PD).After 4 cycles,the ORR was 73.1%(19/26,11 CR,8 PR,4 SD,and 3 PD).After WBRT,the ORR was 90.9%(10/11,7 CR,3 PR,and 1 SD).The grade III and IV toxicity responses were mainly leukopenia(20.0%),thrombocytopenia(23.3%),and anemia(10.0%).Conclusions:Fotemustine-based therapy in combination with rituximab chemotherapy followed by WBRT can improve outcomes,providing ORR benefits and favorable tolerability in patients newly diagnosed with PCNSL.Jingjing Wu Fenghua Gao Wenhua Wang Xudong Zhang Meng Dong Lei Zhang Xin Li Ling Li Zhenchang Sun Xinhua Wang Xiaorui Fu Linan Zhu Mengjie Ding Songtao Niu Zhaoming Li Yu Chang Feifei Nan Jiaqian Yan Hui Yu Xiaolong Wu Zhiyuan Zhou Jieming Zhang Mingzhi Zhang 2022Cancer Biology & Medicine2022,19,7:1
14SCUBE2 mediates bone metastasis of luminal breast cancer by modulating immune-suppressive osteoblastic niches显示文摘Estrogen receptor (ER)-positive luminal breast cancer is a subtype with generally lower risk of metastasis to most distant organs. However, bone recurrence occurs preferentially in luminal breast cancer. The mechanisms of this subtype-specific organotropism remain elusive. Here we show that an ER-regulated secretory protein SCUBE2 contributes to bone tropism of luminal breast cancer. Single-cell RNA sequencing analysis reveals osteoblastic enrichment by SCUBE2 in early bone-metastatic niches. SCUBE2 facilitates release of tumor membrane-anchored SHH to activate Hedgehog signaling in mesenchymal stem cells, thus promoting osteoblast differentiation. Osteoblasts deposit collagens to suppress NK cells via the inhibitory LAIR1 signaling and promote tumor colonization. SCUBE2 expression and secretion are associated with osteoblast differentiation and bone metastasis in human tumors. Targeting Hedgehog signaling with Sonidegib and targeting SCUBE2 with a neutralizing antibody both effectively suppress bone metastasis in multiple metastasis models. 17Studies on the key parameters in segmental lining design显示文摘The uniform ring model and the shell-spring model for segmental lining design are reviewed in this article.The former is the most promising means to reflect the real behavior of segmental lining,while the latter is the most popular means in practice due to its simplicity.To understand the relationship and the difference between these two models,both of them are applied to the engineering practice of Fuzhou Metro Line I,where the key parameters used in both models are described and compared.The effective ratio of bending rigidity η reflecting the relative stiffness between segmental lining and surrounding ground and the transfer ratio of bending moment ξ reflecting the relative stiffness between segment and joint,which are two key parameters used in the uniform ring model,are especially emphasized.The reasonable values for these two key parameters are calibrated by comparing the bending moments calculated from both two models.Through case studies,it is concluded that the effective ratio of bending rigidity η increases significantly with good soil properties,increases slightly with increasing overburden,and decreases slightly with increasing water head.Meanwhile,the transfer ratio of bending moment ξseems to only relate to the properties of segmental lining itself and has a minor relation with the ground conditions.These results could facilitate the design practice for Fuzhou Metro Line I,and could also provide some references to other projects with respect to similar scenarios.Zhenchang Guan Tao Deng Gang Wang Yujing Jiang 2015Journal of Rock Mechanics and Geotechnical Engineering2015,7,6:1
